... but the whole of Earth we see in WALL-E is just one city. How do you know there aren't other plants growing in other places? How do you know they don't have a seed bank on the ship? The vine could be a runner bean - they grow like weeds and are edible. Or maybe we're expecting too much realism from an animated movie with flying robots and jelly people.
